By default, WordPress will removing br tags while switching from Visual editor to HTML editor when editing/creating a post/page.
To prevent this, simply replace wp-admin/js/editor.js with this modified one (attached)

It should be working fine even with the latest WordPress Version (currently 3.3.1)
Have you tried to clear your browser cache? JavaScripts are mostly cached by your browser so any changes may not take effect.
